If a book has multiple configuration files (ie beta.cfg, alpha.cfg, etc...), then these aren't added to the content specification and are ignored. Additionally it looks like the publican.cfg is currently not being added to the content specification either.

Verified that all publican.cfg files are uploaded as expected.
