I confirmed this problem using Fedora 25 KDE Live CD: Fedora-KDE-Live-25-1-3.
I am not sure however if this is still the same problem as on my system the cause of the failure seems to have changed:

I suspect that mokutil might have changed call to open with O_WRONLY|O_CREAT flags to sequence of unlink and open and now unlink fails...
I am not sure if this is mokutil problem, it looks more like kernel issue with EFI VARIABLE handling.
