I don't think we're bind mounting /run into that container:
https://github.com/openstack/tripleo-heat-templates/blob/master/deployment/heat/heat-api-cfn-container-puppet.yaml#L221-L231

So, I guess it's just the pid file from the containers overlay filesystem. You said it was seen once in a CI job. I assume that means that it wasn't reproducible?

Yes right, seen only once in that job, so not reproducible

This looks like a duplicate of bz 2124872 and the issue does not seem specific to heat.
