In CDT 3.1.2, if the Autotools configuration options were changed, the project
would get rebuilt automatically when the options were saved.  Under CDT 4.0 this
does not occur.

In the new CDT, the builder used by Autotools is not by default enabled for
autobuilding so a patch has been made to enable it.   This fixes the problem. 
In addition, the code has been changed to delete the previous build contents in
case the configuration options changes build flags which would not otherwise
trigger rebuilding of all the current build targets.
