I've got my two screens arranged vertically (because of unrelated intel driver issues). I ran into the same type of issue you did with the lower bar. If you arrange your locations with xrandr, it looks like the "top" panel follows the top-left corner screen (0x0, which is fine), and the "bottom" panel is on that screen too (regardless of whatever screen has the lowest pixels, which is not). Like you, I put the bottom panel up top, but perhaps less confusingly used xrandr to put my bottom screen (presumably your laptop's) visually below it. I can't check right now, but it might just be that the order of my screens and how GNOME picks them works out right for me and wrong for you (50/50 chance). This bug appears to have been reported against 'rawhide' during the Fedora 12 development cycle. Changing version to '12'.
