Don't quite remember exact sequence of events that caused this one. I use guake regularly so may be I'll encounter it again.

I can reproduce this (in XFCE).

The following workaround fixes the problem for subsequent runs:
gconftool-2 --install-schema-file /etc/gconf/schemas/guake.schemas
