Cannot reproduce. Which keys do you have configured? Could you post details about your Audacious configuration? E.g. the config file?

Are you using GNOME Shell or just fallback-mode? Because in GNOME Shell, the "Super" key is bound to the "Activities" screen. I dunno what it is bound to in fallback-mode. Have you tried key bindings without "Super"?

Yes, that was the case, I changed my shortcuts and they are working now. Does it mean that no hotkey having Super key will work in Gnome Shell?

Enter "System Settings > Keyboard > Shortcuts" and see. I'm unable to bind anything to the Super (aka "Windows") key there either.
