Description of problem:

I saw this in initial testing of f15 beta and thought it was fixed by
updates, but now I am seeing it again. At some point, don't know when,
the Applications screen only shows a single applications rather than the
many screens worth which were there previously in the same session.
At the moment, it is AcquireImages and a scanner looking icon, but
other times I have seen this it is different and appears to be random.

The other icons are around somewhere, because if I start typing in the
search field then all the matching icons for that search show up, but
if I clear the search, it goes back to a single icon.

Possibly this is related to starting emacs, since I tend to do that
alot (sometimes from a root shell so I can edit system files). I think
starting emacs as root was the last thing I did when Applications stopped
working.

Possibly it is related to running yum update (since on a beta release
I do that a lot as well, and also did that just before I noticed the
applications went missing).

How reproducible:
Seems random. If I can ever detect a pattern, I'll add it to this bug.

I just logged out then logged back in and all the Applications were back,
so a reboot is not needed to fix it, but even after exiting all my apps
before logging out, the screen was still stuck with just one app icon.

After logging back in, I started up a root emacs again, but the Applications
are all still there, so that theory is shot.

I just booted my f15 partition, used the Applications menu to run a terminal (from the looks of it, gnome-terminal) by clicking on it in the System Tools group. I then did a su -l in that terminal and ran yum --skip-broken update. Following the installation of all the updates, I went back to the Applications menu, and once again, there is only the one icon for AcquireImages, so it appears that this may well have something to do with getting updates. There were not very many, the set I got just now was:

This is fixed in GNOME Shell 3.0.1, which was in updates-testing, and is now tagged for pushing to stable.
