Description of problem:
Netbeans icon is a 32x32px png file, as specified by the .desktop file in /usr/share/applications/netbeans.org by line saying

Icon=/usr/share/netbeans/6.9/nb/netbeans.png

That is too small and does not look good (pixelated/blurry) in Gnome Shell Application menu

* should fix your issue,
* was pushed to the Fedora 16 testing repository,
* should be available at your local mirror within two days.
Update it with:
# su -c 'yum update --enablerepo=updates-testing netbeans-6.9-4.fc16'
as soon as you are able to.
