After uploading a jar file why can I not see the packages and class files that were uploaded.  Should I be able to make changes to them, probably, and how do/does those changes be made for export back to JBDS.

No way to view the included java Classes in the jar file.

You can see what classes are included as in your package view the imports get updated when you upload a model jar. 
Not sure I understand the real need to be able to do this.  You can download the jar once its uploaded...

Upon uploading a jar it is fixed within the BRMS, it would be nice if this showed up as a series of facts that I can update.  It appears they are static once uploaded and I can not easily edit them.  Also once I Have uploaded them short of downloading them (a pain from a end user point of view) I can not view the classes/facts at all.
