Empathy icon in not present in notification area when I close the main window and I can only access it by re-running the empathy.

# rpm -qa | grep empathy
empathy-3.2.0.1-1.fc16.x86_64

Empathy-3.2.x does not provided an icon in the notification area anymore. you should be able to bring the app forward by using alt-tab (provided Empathy is still running). Closing as NOTABUG, since this behaviour is by design.
