When tracking an upstream directory containing snapshot trees, the plugin should have an option that allows local copies of old trees (i.e. those no longer present upstream) to be deleted automatically.

Versioned and snapshot trees in the next release support a "delete_old_dirs" flag that kills directories no longer on the remote server. Directories can be protected with PROTECTED files.
