The main EDS zip contains the zip files:

  modeshape/resources/modeshape-runtime.zip
  teiid/resources/teiid-runtime.zip

These zip files contain jar files.  The jar signing process does not currently
handle jar files contained within other files, so these jar files cannot be signed.

unbundled modeshape and teiid runtime zips and also changed the build.xml used for installation to now copy directories.   These changes will be in ER3.
