Why is the old Update Manager being used? I suspect some bits of p2 are now getting removed that weren't before the attempts with the reconciler. I suggest a diff between the current state and that before any of the reconciler stuff was added.
Most likely org.eclipse.core.internal.runtime.InternalPlatform.openOSGiTrackers(InternalPlatform.java:811) references to a service which requires old update manager. The org.eclipse.update.configurator delivers a declarative service IBundleGroupProvider as a response to Eclipse bug 239227 (fixed two years ago). /org.eclipse.core.runtime/src/org/eclipse/core/internal/runtime/InternalPlatform.java tracks that service, so it is a natural consequence that update.core is activated. This will not be change unless old update manager is completely removed from the platform.
