Hi,
  this bug is harmless and it seems the same as bug #1051933.

The same two questions as those from that bug report:

1) do you have /usr/bin/chktex installed? It comes in the texlive-chktex-bin package.

2) What is the content of ~/.lyx/configure.log ?
