Okay, this only happens when scrolling over 3D graphics. Alternative steps to reproduce:

1. Open notebook
2. Evaluate something like: Plot3D[x+y, {x,-1,1}, {y,-1,1}]
3. X crashes

This problem does not occur when starting mathematica with the -vesa option, see:

Closing as a dupe of bug 512693 which has more comments, and doesn't require using a proprietary app to reproduce.
