Hmmm, terminateing that second SCSI chain really helps.
The moral of this story is that if you purchase a SuperMicro SuperServer 6021 don't assume that it has been properly configured by the factory. They ship them without anything pluged into the second scsi chain. Terminate it and it works fine.
