Many of the installed applications do not appear on the menus, all was fine in 
beta2.

This doesn't have anything to do with XFree86...
Reassigning to gnome-core assuming you're using GNOME.

Do not think so. I see it more related do bug #64594 in KDE, or there is same
bug type also seen in GNOME?

Well, in rawhide we have the reverse problem ;-) Too much in the menus.
