Could you reproduce this bug on a recent fedora version? I will then close the bug , also because it's most likely already fixed in the newer quodlibet versions which are in the currently supported fedora releases.
I tryed to reproduce several times, keeping songs in playlist or so. But could not reproduce, anyway thanks for upstream report
