As an interesting data point: Switching forth and back to a VT helps, too. Also, I noticed that powering the monitors on *before* resuming the machine greatly helps to avoid this issue.
Still an issue with F17. I figured out so far, that the problem exists if I turn my monitor off. So I must be cautious when suspending and resuming, i.e. ensure the monitors to be on as long as the machine is running.

Still the same issue. I can imagine this to be somehow hardware related. To reproduce, I only have to leave the monitor powered off when resuming. When I turn it on, it won't get used until I switch to, i.e. vt2 and back to X. But then, all the windows are clobbered on the first desktop and I have to tidy up and manually put the windows back to desktops.

This is still an issue. To reproduce I simply need to suspend, turn my monitors off, and resume (with the turned off monitors). I suspect the graphics driver to turn off the output if the monitor is off (but not detached from the port). That might be an okay behaviour. But I expected the output to be turned on, as soon as the monitor is turned on again. That doesn't happen. I need to Ctrl+Alt+2, wait until the monitor is turned on, and then switch back via Ctrl+Alt+1. GNOME Shell will have one empty monitor, i.e. no windows are placed. It would be nice if the windows could be placed back where they were.
