Yes, that's a known issue, ant it will be resolved (not so) very soon. The problem is that although ejabberd must be started by superuser, it drops privileges to ejabberd user. This is not a problem if you start ejabberd from the directory, which is accessible for 'ejabberd' user, but in case when you started it from /root, this will render to these messages.
