I can confirm the problem and I reported it upstream: https://bugzilla.gnome.org/show_bug.cgi?id=706697 I'm not 100% regarding my suggested patch, so I'd like to wait for the response of the gthumb developers.
There is a workaround for that issue: - when selecting the directory, choose "Other..." - navigate inside the directory you want to check for dupes - click Open - click Find
