Description Jukka Lehtonen 2014-02-13 16:42:35 UTC
Description of problem:
Both PyMOL 1.6.0 (current package) and 1.7.0.1 (upstream source) appear to run with python-2.6, but some features malfuction (e.g. graphical artefacts). When installing and running with python-2.7, the 1.7.0.1 is better. Previous version (1.5?) had less issues.

Version-Release number of selected component (if applicable):
1.6.0

Steps to Reproduce (one example):
1. Load PDB file
2. Mutate one residue

Actual results:
Old residue is removed and atoms of new residue are created. Each atom is in separate (varying type) residue and all of them are in the beginning of the sequence.

Expected results:
One new residue is created in the sequence position of the old and it contains all of its atoms.

Additional info:
I do presume that python 2.6 and 2.7 differ in such way that the pymol does not crash, but some operations produce unexpected results, if 2.6 is used.

If I do a mock build on el6:

http://koji.fedoraproject.org/koji/taskinfo?taskID=6546004

it pulls in python 2.6 by default, and I don't expect/think that will change in the near future?

Comment 2 Jukka Lehtonen 2014-02-28 09:19:44 UTC
True, by definition that should never change for the lifetime of el6.

RedHat has introduced Software Collections (SCL), which are not part of RHEL. The current collection includes python27 and python33.
https://access.redhat.com/site/documentation/en-US/Red_Hat_Software_Collections/1/html/1.0_Release_Notes/chap-RHSCL.html#sect-RHSCL-About

Therefore, Python 2.7 could be found from *a* yum-repo for el6, but not from Base repo. Furthermore, current Pymol requires modules numpy and Pmw, which have not been rpm-packaged for SCL's python27 as far as I know.

In ideal world the SCL becomes easily available soon and el6-packages can make use of it.

This message is a reminder that EPEL 6 is nearing its end of life. Fedora will stop maintaining and issuing updates for EPEL 6 on 2020-11-30. It is our policy to close all bug reports from releases that are no longer maintained. At that time this bug will be closed as EOL if it remains open with a 'version' of 'el6'.

Package Maintainer: If you wish for this bug to remain open because you plan to fix it in a currently maintained version, simply change the 'version' to a later EPEL version.

Thank you for reporting this issue and we are sorry that we were not able to fix it before EPEL 6 is end of life. If you would still like to see this bug fixed and are able to reproduce it against a later version of Fedora, you are encouraged change the 'version' to a later Fedora version prior this bug is closed as described in the policy above.

Comment 7 Ben Cotton 2020-11-30 15:57:48 UTC
EPEL el6 changed to end-of-life (EOL) status on 2020-11-30. EPEL el6 is
no longer maintained, which means that it will not receive any further
security or bug fix updates. As a result we are closing this bug.

If you can reproduce this bug against a currently maintained version of
EPEL please feel free to reopen this bug against that version. If you
are unable to reopen this bug, please file a new report against the
current release. If you experience problems, please add a comment to this
bug.

Thank you for reporting this bug and we are sorry it could not be fixed.
