It took us some time to identify the root of the issue, but we have found the regression in Weld.
We will need to have EAP 6.3 upgrading Weld to the version 1.1.18 (from 1.1.17) by GA so we can benefit from the org.jboss.weld.context.ignore.include option.
Note that even that is not ideal as we may require all portal customers to upgrade their CDI applications when going from Portal 6.1 to 6.2.

In EAP 6.3.0.ER2 there is even higher version 1.1.19.Final-redhat-1 of Weld.
