Currently on a clean MATE install caja does not make thumbnails for PDF files. This can be solved by installing atril-thumbnailer.

As it is only 15k (install size 553 bytes(?)) i think it ought be in the mate-desktop group install.

atril-thumbnailer can caused problems and generate bug reports.
For this reason i moved it to mate-application group.
