I reproduced this too: despite selecting (accepting) the default IME selection in gnome-initial-setup and the Indicator appearing in the panel at that time after gnome-initial-setup the Input Source indicator is gone, woof - and CJK users need to setup their IME again by hand in gnome Setup.

I tested F42 (with F42-WORK-x86_64-LIVE-20251001) and it works correctly there.
While testing this I noticed another little issue with Japanese - https://gitlab.gnome.org/GNOME/gnome-initial-setup/-/issues/238 .
I opened https://gitlab.gnome.org/GNOME/gnome-initial-setup/-/issues/239 for this issue.
I also saw the same when installing Fedora-Workstation-Live-x86_64-41-20240820.n.0.iso in Japanese. Even though ibus-anthy was preselected in gnome-initial-settings after the installation and the first reboot, ibus-anthy was not in the gnome-panel, I had to add it again manually using gnome-control-center.
I installed today Fedora-Silverblue-ostree-x86_64-43-20251008.n.0.iso and tried to install in Marathi language. Though gnome-initial-setup showed Marathi (inscript2) as default keymap being set but I could not see any keymap once session started after gnome-initial-setup complete. Only "en" keymap available.

The above update works for me. Now, the system includes the input method that has been selected previously.
