No matter what the state of the session was when closing the previous session. "Save session" was unchecked from the Sessions preferences window and we could not see emacs or the terminal window in the list of startup programs. However, there was a file ~/.gnome2/session which had these four entries. Removing them fixed the startup. My theory is that unchecking the "save session" will leave the current session file untouched. This seems like an error as it is very hard to get rid of the windows that keep opening on login unless you know exactly where to look and what to do.
