Strange.
Could you, please, run next command (PWD == your home):
  rm -f limits.conf
  grep -q groupname limits.conf > /dev/null 2>&1 || echo "groupname" >> 
limits.conf
and provide outputs if any.

Also, provide output of
  ls -ld /etc/se*
