Looks like a metacity issue to me. File here: http://bugzilla.gnome.org/show_bug.cgi?id=574396
I don't think this is the same bug. On my own nautilus builds, those windows all show the nautilus file manager icon. The other bug is about not showing the default icon (which is a window icon).

Nautilus isn't setting _NET_WM_ICON for these windows, definitely looks like a Nautilus issue not a Metacity issue.
