I just started getting these conflicts between the x86_64 and i586 version of netcdf.

  file /usr/share/info/netcdf-c.info.gz from install of netcdf-4.0.1-1.fc11.x86_64 conflicts with file from package netcdf-4.0.0-2.fc11.i586
  file /usr/share/info/netcdf-cxx.info.gz from install of netcdf-4.0.1-1.fc11.x86_64 conflicts with file from package netcdf-4.0.0-2.fc11.i586

I assume there is no substantial difference and that the two packages can be made compatible by preserving the timestamps on these.

Looks like maybe your mirror is out of sync?  Note the version differences.  I see update versions available though:

# yum list netcdf\*
Loaded plugins: downloadonly, refresh-packagekit

Not sure why the i586 version isn't getting updated.  Would need more output from yum.

You are right.  Maybe my mirrors were out of date?  However, I still get this error with the current versions.

file /usr/bin/nc-config conflicts between attempted installs of netcdf-4.0.1-1.fc11.x86_64 and netcdf-4.0.1-1.fc11.i586

netcdf-4.0.1-2.fc11 has been submitted as an update for Fedora 11.

netcdf-4.0.1-2.fc11 has been pushed to the Fedora 11 testing repository.  If problems still persist, please make note of it in this bug report.
 If you want to test the update, you can install it with 
 su -c 'yum --enablerepo=updates-testing update netcdf'.  You can provide feedback for this update here: http://admin.fedoraproject.org/updates/F11/FEDORA-2009-10889
