I just pushed out an update to pyflakes 0.3.0. I don't know for sure, but hopefully it will fix your problem. Please give it a try as soon as it hits your mirror.

Does not crash anymore, but need to update my .emacs to properly handle "could not compile" error (instead of switching off, which is most unfortunate).
