Does this one work for you? http://koji.fedoraproject.org/koji/taskinfo?taskID=2025954 What has happened is that after 2.1 somebody has replaced a custom tray status icon implementation with GtkStatusIcon, which doesn't replace everything. Such as the notification popup when moving the mouse pointer over the icon. The fix wasn't trivial.

For updates which are marked "pending" on the Update System web pages, you would wait till the packages are pushed into the repositories actually. When that happens, the system will add another notification to this bugzilla ticket. Meanwhile it would be possible to follow the link to the Fedora Build System and download any needed packages manually.
