Description of problem:

System Icon not appearing on calendar alerts but default calendar icon is not appearing, and it looks incorrect. When I click on the icon, appointments dialog appears but no alerts appear in side it.

Thanks for a bug report, if I got it right then you are reporting two issues:
a) icon in the notification area is missing (it's bug #647996 and bug #645888)
b) empty alert notification window when clicking the icon (it's bug #645888)

I'm marking this as a duplicate of bug #645888. I tried to reproduce the b) but I wasn't able to reproduce it on my machine in time of bug #645888.
