Looks like a dup of https://bugzilla.redhat.com/show_bug.cgi?id=658772
Does it crash when you press "Cancel"? That has happened to me as well but I think it is a bug in autogen not exiting correctly. But it shouldn't crash when you create a project.
When i press Cancel autogen crashes but not anjuta. If i create any kind of project (c,cpp, vala) anjuta freeze waiting for autogen.
Hmm, ok, I never got this with F14 or F15. You might want to try with english locale (LANG=C) if you don't have that already as there might be a translation in the autogen files that confuses autogen. Otherwise, I have no real idea why that happens.
Happens the same here using LANG=C locale, it seems i'm not the only one getting this issue (see https://bugzilla.redhat.com/show_bug.cgi?id=658772).
