So what happened after I removed my old F15 kernel on my freshly upgraded F16 is that I got the blank icon, the tooltip said in German: "No restart is required Package: kernel" (yes, it really did say "kein" (no) rather than "ein" (a)), and the left mouse button popped up an empty popup menu with only the title "Apper".
As a bonus, suspend appears to be inhibited while the (blank) apper icon is present. (It would be nice if powerdevil provided a way to tell what apps are inhibiting suspend, but killing apper-sentinel seemed to have removed the inhibition).

More grist for the mill: A recent update showed the normal empty applet icon plus a road-sign style alert. On hover it said "Software Manager Messages" with subtitle "One message from the message from the software manager". Click on the applet-> "Show Messages" gets me a window with the message ("Could not find package" - "could not add package update for kdm-4.7.3-12.fc16(x86_64)updates: kdm-4.7.3-12.fc16.x86_64") which may or may not be something to worry about. But then I clicked to "Close" the window and both the alert icon and the empty apper applet disappear from the systray.

Hi, FYI: In the git-tree (pulled 20120217) this issue is solved. Got a reboot icon in the systemtray after a kernel update in Fedora 17 branched. Martin Kho Now I'm testing if other issues - the infamous 5 to 10 minutes wakeups - are still there :-)
Comments #4 and #6 should probably be spun out into new bugs if they're still apparent.

Hi, WRT Comment #14. Please ignore it. I must have forgotten to log out/in after the apper update. Downgrade/update kdebase-workspace etc. showed that everything works as expected. Thanks for the nice work and sorry for the noise. Martin Kho
Update fixes blank icon issue but when logout icon appears and clicked nothing happens.

Hi, After a xulrunner update in Fedora 16, Apper told me an end session was needed. Huh? Nothing happened when I pressed the logout button. When hovering with the mouse over the logout button, I saw a very lengthy list of 'reason-packages' for the log out. There was e.g. GConf, akonadi on the list. This seems to me incorrect. A log out after a xulrunning isn't necessary, isn't it? To me, it seems that the logout (reboot/shutdown) button is working correct (see comment #15), but the criterion is based on a wrong packagelisting. Martin Kho
If the list of affected packages is wrong, that's either a PackageKit bug or a problem in the update metadata, nothing Apper can do about that.
Today I had a new batch of updates and it required me to logout/in. The logout button in tray still does not work. Any suggestions? I can logout by right clicking on the desktop and the fedora menu.
