The current version of nautilus will not list xpdf among the applications available to open a PDF file with (and worse, it won't let you manually specify a command to run). It turns out that it requires the application's .desktop file to specify that the command takes an argument, for instance: Exec=xpdf %f So it's probably worth putting that in, unless this is considered a bug in nautilus.
