Another user experienced a similar problem:

working on TeX document with sublime-text and sublimetext/LaTeXTools (latexmk) and evince, most certainly caused by triggering latexmk while document was openend

The same bug, in my case, working on TeX document with TeXstudio/texlive and evince, updating the pdf output while document was opened.
