I also experience this problem in Fedora 18 on a Lenovo T530. In addition to the LED not working when I mute the microphone using software, pushing the microphone mute button also does not mute. Please let me know if I should report that as a separate issue, or if it is related to this same issue.
Can confirm both - push mic key -> no mute happens - mute in software -> mute led will not turn on with the same setup as in [comment 1]. Used pavucontrol > Input Devices tab for the test. I haven't touched anything regarding audio, hot-keys etc., everything is in its defaults. kernel-3.8.5-201.fc18.x86_64 alsa-lib-1.0.26-2.fc18.x86_64

My bad, keycode 113 was for "mute sound", correct one for "mute mic" is 248. Also, currently makes sense that LED on T530 will not go on as the muting the microphone upon pressing the respective key does not happen as well.

I don't use default DE, instead a i3wm. showkey from console shows the keycode is detected properly by kernel but xev get nothing. I could use keybindings to run amixer to make speaker mute key and volume up/down buttons and thinkvantage button next to it work, but with no x windows event, mic mute can't do this. So I think my issue is with xwindows or acpi, not alsa.

I can confirm that this issue is still present in Fedora 19, so I am moving this bug to that release. I have not upgraded my Thinkpad to Fedora 20 yet to test if this issue is present there or not.
